Say I was to completely re=upload the acp files for ipb 3.1, would this mess anything up, such as settings forums etc? And if not how would I go about re uploading files for acp?

It should not interfere with any settings, although depending on what you do it might break some mods etc.
Typically just re-upload /admin , choose to overwrite. Any extra's from mods will (usually) remain intact.
Take a backup of what you have before doing this though.
